Can you show us a track diagram?   I think you are having a polarity issue.  You need to setup a reverse section.   

If I am seeing the track route correctly at the switches the top section track, the top rail is "+" bottom Rail "-" on the lower track it is opposite.  Top rail "-" bottom rail "+".  And the switches are power routing so no short when closed but shorts when thrown. 

But we need to see the rest of the layout track to get a better picture.   I think to the "left" is a loop.  This can be setup as your "reverse loop"  it will need electrical isolated from the rest of track.  And you will have to have more power connections to make it work and toggle switch to change the polarity of the "reverse loop".

Step 2 in the instructions appear to say to try flipping one of the terminal plugs relating to the crossover.  Have you tried that?

This is certainly some polarity crossing issue that needs to be located. Your controllers are not the problem.

Also, reiterating the other poster, we really need to see a complete track plan because you may have a hidden reversing loop built in somewhere.  I've looked at your video around 1:24 scrolling back-and-forth a  bit trying to see what's going on to the left because tracks lead off over there, but we can't see them.  Please post the entire track plan or a video that scans the entire layout so we can at least eliminate that as a problem if it's not.
