Replacing HO 44 ton trucks

I recently replaced the trucks and gear towers in my older, one motor, 44 ton switcher. The new trucks are "series 3" with 3 holes in the base plate. Everthing fits together and works fine. However, when I put the shell back on, the new trucks foul the couplers.
The old trucks have a cut out in them to clear the couplers. The new trucks do not have this cut out. Has Bachmann changed the way they mount the couplers to the new shells? Does anybody have a suggestion about how to remount the couplers to avoid this problem? (I am very reluctant to start cutting holes in the new trucks).
